The Fortress of Solitude is the personal base of Superman and is located in the Arctic Circle. He keeps alien creatures he is otherwise unable to relocate in special pens and various items such as the Phantom Zone Projector at the Fortress. Robots modeled after Superman help to guard the Fortress and perimeter. The Fortress was later chosen as the Justice League's secondary headquarters should anything happen to the Watchtower. Superman began to show members of the League around the Fortress so they could familiarize themselves with the security systems and layout. Firestorm, Blue Beetle, and Stargirl were shown around by Superman on such an instance. Stargirl was instantly smitted with a three eyed alien kitten. Superman showed them the Krypton Room and Phantom Zone Projector next. The kitten was startled by Zod, Faora, and Quex-Ul in the Projector's viewer and pounced the control panel. Superman was pulled into the Phantom Zone. Firestorm pushed the other button on the console and freed Zod, Faora, and Quex-Ul instead of Superman.

Blue Beetle figured pressing both at once was the right combination but the Projector shorted out. Firestorm, Blue Beetle, and Stargirl checked the Fortress' camera feeds and located the Kryptonians in the North Quadrant. Firestorm initiated a lockdown but he sealed the criminals in the Arsenal Room. They blasted their way out and made their way to the exit. The Leaguers found where samples of Kryptonite were stored but the piece they found was too small to affect the criminals. Quex-Ul instigated a cave-in with his weapon and the Kryptonian criminals stepped outside to power up on solar energy. Firestorm located the piece of Kryptonite and studied its properties while Blue Beetle and Stargirl distracted the criminals. Just in time, Firestorm duplicated Kryptonite and neutralized the criminals then bound them in Kryptonite chains while he and Professor Stein fixed the Phantom Zone Projector. Superman was released and he placed Zod, Faora, and Quex-Ul back into the Phantom Zone. He was glad his comrades learned how to work together and directed them to start cleaning up the damage from the battle, starting with the alien kitten, now giant, on the loose.

The Atom and Cyborg went to the Fortress to help Superman with his goal of restoring the Bottle City of Kandor back to normal after Plastic Man recovered it from Brainiac's ship. Atom contributed his white dwarf technology to the effort. Along with a sliver of Kryptonite, he believed he could successfully shrink Superman. Brainiac located the Fortress and sent his B-3 robot to take out a Superman Robot leaving on patrol. Brainiac used the Superman Robot to gain access. More Superman Robots were dispatched to deal with the detected intruder but B-3 made short work of them. Brainiac melted down a door and found the room where Kandor, Atom, and Cyborg were. He disabled Cyborg with a concussive explosive then left with Kandor. Atom bought time and confronted Brainiac in the Arctic by using a Superman Robot while Cyborg rebooted his systems. Atom was eventually able to open the bottle and free Superman, who defeated Brainiac and B-3.

The Joker took Lex Luthor to the Fortress of Solitude as part of his best day ever plan. He spray painted 'Supernerd' on the front door but they were chased off by the Fortress' security, Krypto the Superdog. He managed to bite off a piece off the rear of Joker's pants. Superman, Batman, Wonder Woman, and the Flash arrived after the left. Superman whistled for Krypto. He came out the doggie door and presented the cloth then sat. Superman complimented him with a 'good boy' then rubbed his belly. Flash started to worry about the Watchtower but Batman revealed he took precautions to protect it. During a battle with Gorilla Grodd and Titano, Superman zoomed out of the city past Smallville to the Fortress of Solitude. He raced back to Metropolis and cracked Grodd's virtually indestructible globe with the built up speed and power.
