Kryptonite are shards of the irradiated remains of the planet Krypton. Several made their way to Earth and were discovered to be a weakness of Superman. It drains him of his powers and leaves him immobile and weak. Soon enough, they were even available on the Internet if you knew where to look. The Female Fury Big Barda switched her Mega Rod to mimic Kryptonite. She blasted Supergirl with ring-shaped Kryptonite blasts. Granny ordered Barda to keep her alive in hopes of recruiting her into the Furies later. Barda removed the Kryptonite chunk from her rod and left it near Supergirl. Barbara Gordon later found Supergirl and threw the Kryptonite into a Boom Tube set for Florida. An elderly woman at a Bingo event quietly sneaked the Kryptonite into her purse. Lex Luthor procured some and fashioned it into the shape of an arrow. Near the end of a semester of Super Hero High School, Luthor hid outside campus and waited. When Supergirl flew overhead, he shot her in with the arrow and rendered her unconscious.

Lex Luthor deposited all of his targets in a Kryptonite-powered prison located underneath the Lexcorp Garden Supply store. Batgirl managed to cobble together a power amplifier from what she, Wonder Woman, Supergirl, Poison Ivy, Katana, Harley Quinn, and Bumblebee had. Ivy's powers were increased and she was able to summon a vine usually outside of her range. The vine stealthily grabbed the Kryptonite, effectively shutting down the prison. The girls defeated Luthor then placed him into his own prison until the Metropolis Special Crimes Unit came to arrest him. Lena Luthor noticed Supergirl's rocket ship was dirty and wiped off the benign Kryptonite dust. She took it back to her lab and created a Green Kryptomite with it. She created Red one next. It could affect a human, gorilla, or Kryptonian and make them angry. Lucius Fox determined Kryptonite had no effect on Tamaraneans. During the Super Hero High Student Art Show Fundraiser, the Double Dare twins stole a valuable painting from Silver St. Cloud's gallery. Aliki threw a chunk of Kryptonite at Supergirl.

Zod, Faora, and Non imprisoned Supergirl in a Kryptonite prison after she refused to obey them or follow their "Krypton First" creed. The Animilitia tricked a group of supers, including Supergirl, into chasing a robot red herring into a Kryptonite-powered cage in the Centennial Park Zoo. Dr. Faulkner developed a liquid Kryptonite and used it to restrain Supergirl so she could study her sun-charged powers. Katana later cut Supergirl out of the restraints. Captain Cold had a setting on his Cold Gun that could fire Kryptonite blasts.
