After conquering many worlds, the Kryptonian Empire met an enemy they could not defeat and secret peace negotiations led by Jor-El took place. One of the Brainiac stewards went mad believing the Kryptonians betrayed what they were and feared he would become obsolete so he facilitated the destruction of Krypton. Jor-El managed to send his infant son Kal-El away in a ship before Krypton's destruction. Brainiac took the remains of Krypton and traveled the universe in Kandor, destroying any civilization that conflicted with his ideal version of Krypton. He raised a survivor, Kara Zor-El, to aid him but she was misled to think each civilization was only conquered due to his brainwashing named the Eradicator Protocol.
Season One
During the destruction of Euphorix, Brainiac was surprised a portal opened and observed a new but rebellious planet to conquer and informed Kara.
Season Two
Superman sent a signal to Kara. Brainiac planned for both he and Kara to go to Earth, but she went alone. He observed from Kandor. They both agreed Superman was weak. He ordered her to execute him but Kara hesitated. Brainiac activated her brainwashing programming. He was intrigued by Superman countering Kara's heat vision with his enhanced breath. He changed his mind and ordered her to bring Superman to him. However, Kara's ship diverted to Thanager. He sent drones to retrieve them. Brainiac tested Superman with battles against a simulated Bolovaxian Green Lantern, Parademon, and Thanagarian. He deemed Superman's strength suitable and overwhelmed him with a Red Sun Omega Field. Kara walked in on them and her memories were reset. Brainiac exposed Superman to Black Mercy during his diagnostic cycle and interfaced with Superman's memories in order to find an exploitable weakness. He discovered Superman was afraid of rejection because he was not from Earth. Brainiac then manipulated Superman's memories of his family and friends. Superman was imprisoned in a time loop of a false life where Krypton survived and he lived with his birth family.
With Superman's body, Brainiac no longer needed Kara. He finished uploading himself into Superman by the time Kara acted. Superman's body and suit transformed. Jimmy Olsen was unable to stop him with Kryptonite. Brainiac appeared above Metropolis and proclaimed he would make Earth the jewel of the Kryptonian Empire. The Human Defense Corps attacked him then Kara. Once Superman took back control of his body, Brainiac returned to his primary vessel. Enraged, Brainiac vowed to take everything Superman valued and Kandor fired off a powerful beam but Kara and Superman blocked each attempt. Brainiac hacked and took control of Lex Luthor's Metallos in an effort to divert Superman and Kara's attention. Hank Henshaw led a jet squadron but Brainiac took them down swiftly.
Superman and Kara made their way back into Kandor but Brainiac activated the Eradicator Protocol again. Superman was able to get through to Kara and together, they attempted to force Kandor into the Sun. With no other options left, Brainiac used the Black Zero Protocol and infused Kandor's core with Kryptonite. Kara blocked the beam from hitting the Sun. Superman flew to the Sun to save Kara but they were both super-charged by the direct exposure. Kandor was effectively crippled. Brainiac moved to kill Kara but he was destroyed and fell towards the Sun. Kara retrieved his central processing unit.
Season Three
The remains of Brainiac was offered up to the Fortress of Solitude by Supergirl. She stated she came to say goodbye. Brainiac was skeptical of her new life and she could play the part of hero since she was her father's daughter. Supergirl claimed she was nothing like him. He continued to taunt her. She declared she knew who she was. Brainiac inquired who she was. Supergirl could not answer and left the room.
