The Gotham Zoo was the 12th and last location chosen by the Penguin for one of his force field transmitters. The cover used by the Animilitia was a theft of two rare California Condors on limited display at the zoo. The villains broke into the zoo through the sewers below but Batman and his allies already deduced their plans and laid in wait. The Animilitia split up. Silverback entered the gorilla exhibit and planted a transmitter. Flash followed and fell for a simple rope trap. Batman chased Cheetah into the big cat house and tricked her with explosives. Green Arrow pursued Killer Croc into the reptile house and knocked him out with a gas arrow despite being tied up with one of his own nets. Nightwing and Red Robin tracked Man-Bat in a cavern populated with bats. Silverback, Cheetah, and Killer Croc were handcuffed to a rink in the center of the zoo but secretly, Silverback requested back up from the Cyber-Animals. Red Robin impulsively knocked Man-Bat in the head with a Birdarang and was carried out of the cavern.
Nightwing pursued and nailed Man-Bat with his electric baton. Red Robin was dropped in the flamingo pen. Man-Bat freed his allies and handled Green Arrow, Flash, and Batman easily. While Blade Wolf and Tiger Claw confronted the heroes, Fire Bat flew Silverback and Cheetah out of the zoo. Batman summoned his Batmobile and challenged the remaining two robots to a race in the city. Flash later returned to the Gotham Zoo and moved the transmitter there to the edge of the city as part of Batman's plan to save the city from the Midas Heart asteroid. Some time later, Batman pursued Penguin through the Gotham Zoo. Penguin quickly earned the animosity of the chimpanzees. Penguin tried to open fire on Batman with his gauntlet but Ace arrived and armed him with the Bat Sword. Batman won the duel and as Penguin collapsed, a chimpanzee threw a banana at him. Penguin's henchbird Buzz was temporarily housed in the penguin exhibit. A female crested penguin took an immediate liking to him.
