James Gordon is the police commissioner of the Gotham City Police Department. He often works alongside Chief O'Hara and consults with Batman and Robin. Gordon even has a personal Bat-Phone that provides a direct line to the Caped Crusader. In such an instance, Gordon used the Bat-Phone after he saw the Joker, Penguin, Catwoman, and Riddler disrupt an episode of Gotham Palace. He reiterated he was their only hope. Batman and Robin soon arrived at his office to go over a riddle left behind by the Riddler. Gordon and O'Hara watched as they figured out a riddle was about nothing, tied it to Farmer Jones' prize winning goose egg delivery the week before, recalled the total lunar eclipse last Tuesday, and noted the Acme Atomic Energy Laboratory's new wing dedicated to the science of total lunar eclipses. At O'Hara's behest, Gordon refused to consider what they would do without them. The next day, they watched a Belgravian space launch on television. Gordon was dismayed the U.S. had fallen further behind in the space race. but were scolded by Batman for wasting law-abiding taxpayer money.

Prompted by Batman, Gordon informed them the police had no sightings or tips about the Joker, Penguin or Riddler either. After a lengthy search, Batman and Robin defeated Joker, Riddler, and Penguin on an abandoned space station and returned to Gotham. Batman decided to keep the Replica Ray stored in the Batcave so it wouldn't fall into the wrong hands again. Batman, oddly out of character, tired of listening to Gordon go on about the city being in his debt and slipped out a window without detection. Gordon noted it was very dramatic indeed and not like Batman at all. Robin insisted he was a little out of sorts from the ordeal and excused himself. Batman took an unannounced leave of absence soon after. O'Hara was unable to make any progress on a shoplifting case. Gordon understood how difficult police work could be. O'Hara hinted at calling Batman but Gordon informed him he tried called every 20 minutes but got no answer. They tried again and was disconnected after Bruce Wayne tore his Bat-Phone out of its socket.

They were relieved when Batman appeared in Gordon's office but to their surprise, Batman relieved them of their duty and made them strip off their uniforms then replaced them with Replica Ray duplicates of himself. Gordon thought he had gone mad. Batman noted he always said there was never enough of him to go around. Gordon and O'Hara later led a police force to Gotham Palace to rearrest all the villains who escaped from Gotham State Penitentiary. They were relieved Batman was back to normal and the duplicates were gone. Batman credited Robin and Catwoman for saving the day again. Gordon pointed out she still had to serve her time. Catwoman surrendered herself to Gordon and O'Hara's custody after kissing Batman but soon slipped away to the Batmobile for a shot at taking down Joker, Riddler, and Penguin for betraying and trying to kill her.

After Two-Face was captured, Commissioner Gordon was present for the end of Harvey Dent's restorative surgery. He informed Dent he could return to City Hall as assistant to the Assistant District Attorney. Dent accepted the offer and vowed to restore his reputation. O'Hara informed Gordon that King Tut was back to his old tricks. Gordon asked O'Hara if the Gotham City Police Department was up for the job. O'Hara promised they would work this case from the ground up and lean on every lowlife in every juke-joint in town. Gordon added they would uncover every bit of forensic data. O'Hara vowed to make the crooks talk. Gordon had no doubt he would make the city proud. O'Hara dropped the bravado and knew they were kidding themselves. Gordon agreed and confessed they were woefully out of our depth on this one and there was only one man who can handle this. O'Hara went up to the roof and activated the Batsignal. Gordon went to his window and mused Gotham City needed Batman.

Gordon and O'Hara waited on the GCPD headquarters roof. O'Hara asked Gordon if he thought they would show. Gordon pointed out they never failed to answer their call yet. Batman promised they didn't plan on starting. Gordon was relieved and apprised them of King Tut's theft of an irreplaceable biplane. After King Tut was arrested by Batman and Robin, Gordon and O'Hara reported the stolen valuables from the midnight tour of Gotham and the bi-plane were all missing. O'Hara attempted to bop O'Hara on the head to bring back Tut but Tut kept hitting his own head to bring McElroy back. While McElroy met his public defender, Lucilee Diamond, Gordon asked Dent outside in the hall if he thought he had a case. Dent was confident he did but confessed half of him wished he confessed so they could save the city the expense of a lengthy trial.

At the trial, Lucilee Diamond asked O'Hara about the details of the concussive state that allows the King Tut identity to surface but he repeatedly defered to Batman. She then asked him if he tried to extract a confession by bludgeoning Professor McElroy to cause a concussive state. O'Hara sobbed and confessed it was all true. Diamond had no further questions and thanked him. O'Hara replied it was his honor to serve. Gordon groaned in the audience. After a box explicitly addressed to Batman arrived at Gordon's office, he called Batman. Batman and Robin went to inspect the box. They saw a world atlas inside eaten away by worms. Batman and Robin deduced the clue was sent by Bookworm. They ran out off of the office. Gordon and O'Hara took another look in box.

After Harvent Dent was put in a straitjacket and placed in an ambulance, Gordon told Batman, the police rounded up all of the super criminals but Catwoman was gone. Batman kicked himself but noted she did save their lives at The Winning Pair Casino. Gordon was curious how he outsmarted Two-Face. Batman admitted he cheated, and replaced Two-Face's coin with a blank to give himself an opening. Gordon felt pity for him but knew Dent had to pay for his crimes again no matter what his mental state. Batman agreed and shifted his efforts to clean up the mess left by Two-Face. Batman and Robin deployed Bat-Evil-Essence Antidote Bombs around the city to restore the cvilians transformed by Evil Essence back to normal. Gordon watched from the GCPD headquarters roof with a pair of binoculars. He was glad to see Batman cured all of Gotham then remembered O'Hara was still two-faced but tied up near him. Batman stopped by to drop an antidote bomb to cure him. Batman saluted Gordon and departed. Gordon proclaimed that no matter how dire the peril, no matter how hopeless the odds, Batman could always be counted on.
