The Batcave is the secret headquarters of Batman and Robin, located under Wayne Manor, and houses instruments designed to combat crime and snare its perpetrators such as the Bat-Analyzer. It is powered by an Atomic Pile. Bruce Wayne and Dick Grayson access the Batcave through Wayne's study. A hidden button in the bust of William Shakespeare on his desk reveals a passage behind a book case. The duo then slides down the twin Bat-poles to the Batcave and land fully dressed as Batman and Robin respectively. The distance between the Batcave and Gotham City is 14 miles.

After the Joker, Penguin, Riddler, and Catwoman got away with the Replica Ray, Batman and Robin returned to the Batcave to study a clue left beind in the form of tin foil. Batman submitted the foil to the Bat-Analyzer and discovered it continued traces of gravy. They realized the villains were hiding out at the Fitzsimmons Frozen Food Factory and took off in the Batmobile. After a skirmish in the factory, Batman and Robin searched the city in vain for the villains but were unable to find them. They returned to the Batcave in frustration. Batman keyed on something Robin said and realized the villains hitched a ride on the Belgravian shuttle launch. They went to the Batrocket and launched into outer space. Following a battle on an abandoned space station, Batman decided to store the Replica Ray in the Batcave because it was too dangerous to let it get stolen again. Once Robin secured Catwoman's aid in curing Batman from spiked Batnip, he drove the Catmobile back to the Batcave but doused Catwoman with Batsleep to protect the base's location.

Batman already deduced Robin and Catwoman would come and sprayed himself with a Bat-Anti-Antidote. As a result, Catwoman's antidote was ineffective. Robin agreed to a battle of utility belts against him. Catwoman eventually tired of the stalemate and attacked with her whip. Batman caught it and threw Catwoman into Robin then sprayed them with Bat-Knockout Gas. They awoke dangling over the Batcave's Atomic Pile. They realized they were bound with a special Bat-cable that didn't fray and the railing was raised three inches to prevent them from swinging over it to safety. Luckily, Robin guessed Batman would try to kill them that way and sprayed himself and Catwoman with Bat-Anti-Isotope Spray. They set off for Gotham State Pentientiary to break out villains to fight Batman and his clones.

Batman and Robin returned to the Batcave after they learned King Tut stole a bi-plane. Batman entered data into the Bat-analyzer and learned the plane was owned by Thomas Hewell, a man who made his fortune through Egyptian cotton. They realized the Nile Double-Decker Bus Company would be Tut's next target. To make matters worse, Alfred Pennyworth and Aunt Harriet were on one of their buses with Gotham's upper crust. The Bat-computer failed to turn up any suspects who might want to frame Harvey Dent for Two-Face's return. Robin closed a What a World Almanac and said the obvious, Dent was the one behind it. He thought Batman was letting Bruce Wayne's friendship with him taint his crime-fighting objectivity. Batman countered he was letting Dick Grayson's insecurity taint his. Robin couldn't believe Batman was so blind. Pennyworth tried to break it up. Batman told Robin to go to his room. Robin stormed off. Batman asked Pennyworth to let him go because Two-Face has them all on edge and Robin just needed some fresh air.

Batman got in the Batmobile and paused. He remembered he was supposed to see Catwoman that night but a man's good name was at stake so he couldn't lose focus. Pennyworth quipped "Friends before females." Batman agreed. He later returned with Robin, transformed into a Two-Face, against his will and locked him up in the Bat-Holding Cell. After Robin regained consciousness, Pennyworth turned away. Robin snapped back asking him if he never seen someone get up on the wrong side of the bed. Batman admonished him. Pennyworth asked Batman if he could he saved. Robin hoped not because he was tired of being a square. Batman synthesized an antidote and exposed Robin to the gas. He instantly returned to normal but felt like he needed to wash his mouth out with soap. Pennyworth congratulated Batman. Robin informed him he found out Dent was working with Strange. Batman admitted he owed him an apology and he was remiss in not giving the evidence its proper weight.

Robin clarified he was right about someone else pulling the strings. Batman was relieved there was still hope for Dent yet. The Bat-Analyzer dinged and printed out results of a test for foreign residue on Robin's costume. He revealed Robin's cape contained traces of a fine blue chalk exclusive to only one place in town. Robin realized he meant the newly refurbished Winning Pair Casino, where Dent was going to hold his bachelor auction.
