The Cave is the headquarters for the covert operations team of the Justice League. The space was previously used by the League and retains much of its original furnishings, such as a fully-stocked kitchen, lounge, mission room equipped with a holographic computer system, private meeting room, hangar, exercise room, locker room, shower room, generator room, study, and medical lab. There are four ways to enter and exit the Cave. The first is the front entrance located at the base of Mount Justice.

The second is the back entrance that faces the Rhode Island coast. The third is a water passage to the Atlantic Ocean, first utilized by Aquaman, that exits in the hangar. The fourth method is a Zeta Beam teleporter tube. In all methods, the visitor is instantly scanned by League computers to verify identity. Superboy, Miss Martian, Red Tornado, Wolf, Sphere, and Zatanna lived in the Cave in Team Year Zero. Since then Red Tornado and Zatanna moved out and Lagoon Boy, Beast Boy, and Mal Duncan moved in.

Miss Martian's Bio Ship is the only vehicle that has permanent residence in the hangar bay. Red Tornado lives in an apartment unit accessible by levitation only. The unit is split into a standard living quarter and a laboratory. Much like the Batcave, the Cave has its secret passages. In the study, there is a secret passage behind one of the bookcases. It is triggered by pulling the correct book. There are also the air ventilation system ducts and access tunnels that sprawl throughout the base. There are four Zeta-Tubes total in the Cave. Two are located in the Mission Room and two in the hangar.

Although Miss Martian, Superboy, and Red Tornado are the only occupants of the Cave, there are enough personal quarters for the other heroes if they needed it. Kid Flash maintains his personal collection of souvenirs in the Cave. Sometime between July 5th and July 8th, a G-Gnome followed Superboy and infiltrated the Cave before its security system was activated. It picked up on the psychic residue left by the traumatic events of the Joker invading the Cave years ago and showed the image to Superboy. After the Bialya mission, the Sphere also occupies the Cave.

On September 22nd, the Cave was invaded by two androids with a similar motif to Red Tornado. Rather than kill the Team, the androids simply neutralized them and ordered Robin and Artemis to surrender. With Kid Flash's advice, Robin salvaged a vircator from an X-Ray machine in the Med Lab and turned it into an EMP Emitter to neutralize the androids. However, they had to connect it to the Cave's main generator where the androids awaited the duo's surrender. Artemis managed to trigger the pulse but it became apparent the pair's goal was to find and reprogram Red Tornado.

When the Team came to, several members of the Justice League arrived but the three androids were gone. The Justice League helped repair the Cave. John Stewart and Captain Marvel worked on the repairs while Martian Manhunter and Captain Atom successfully synchronized key security protocols with the Watchtower mainframe. After September 23rd, Wolf was added on as another resident of the Cave. On October 31st, a meeting about the mole was held. In attendance were Aqualad, Robin, Red Arrow, Batman, and Red Tornado. Artemis, Superboy, and Miss Martian were brought up.

On November 7th, 09:16 Eastern Standard Time (EST) Zatanna finished moving her belongings into the room next to Miss Martian's. On December 31st, the Team, Red Tornado, and Wolf abandoned the Cave when it was revealed the Justice League was compromised with Starrotech. After the Watchtower was liberated, the Team reoccupied the Cave. Over the course of the next five years, more members of the Team and support staff were given authorized clearance to the Cave. Following the death of the second Robin, Jason Todd, the Grotto, originally a place of contemplation, became a memorial for fallen heroes.

Lucas Carr began visiting the Cave again after he became private tutor to Garfield Logan and holds lessons with him in the Mission Room when he is off-duty. On February 28th, 10:07 EST, Team Year Six, Impulse's time machine arrived in the middle of the mission room. Nightwing, Robin, and Beast Boy were present. After Beast Boy and Robin failed to catch him in the shower room and kitchen, Nightwing tricked Impulse and cuffed him back in the mission room. Impulse explained he was just a tourist from the future and was the Flash's grandson.

After blurting out the trio's secret identities, Impulse vibrated out of his restraints and ran out of the Cave past Mal Duncan. After Neutron was turned back into a regular human, the Flashes, Kid Flash, and Impulse returned to the Cave. However, Impulse's time machine no longer worked. On March 23rd, a team of villains led by Kaldur'ahm entered the Cave after security systems were disabled by alien technology brought in by Impulse. They attacked Nightwing, Impulse, Blue Beetle, Beast Boy, and Superboy. The Cave was destroyed along with Mount Justice by a Reach bomb. The Team set up temporary headquarters in the Hall of Justice basement but soon relocated to a warehouse in Bludhaven. In the aftermatch of the Reach's defeat, the Team was permanently stationed on the Watchtower.
