The Mother Box is an advanced sentient computer used by the New Gods. Bekka, of New Genesis, was given a sword as her wedding gift. Within the sword's pommel, a Mother Box was installed. After she fled Apokolips, Bekka came to believe her Mother Box led her across a dozen harsh worlds searching for the planet that would give her shelter and hope. After recovering on Earth, in India, Bekka consulted Mother Box to learn more about the planet. She gave Bekka a bracing history lesson that led to the conclusion Earth was a land of both beauty and barbarity. In May 1967, Bekka used Mother Box to heal Suzie Sunshine, a fellow concert goer, who was on a bad acid trip. Mother Box reached into Suzie's tortured mind and bled the girl's nightmares away.

When the people of The Farm commune started looking to Bekka for guidance, she used crystals made by Mother Box to show them they could expand their consciousness without drugs. One of the leaders of The Farm, Doctor Psycho, found one of the crystals and expanded his mind. He began to use the crystal on volunteers for his elixirs as part of his plan to evolve humans into gods. Several died but those that survived the pain were transformed into flying monsters. Psycho sent them after Bekka and her commune. Luckily, Bekka found the crystal embedded in one of the transformed, Guitar Joe, and used her heart-connection to him and his to the others to change them back and bring everyone into a place of union and sacredness beyond words.

In the battle against Imperiex, Wonder Woman, Superman, and Batman were forced to become extensions of his will. Mother Box, through much effort, was able to free Wonder Woman's consciousness first. She then interceded and worked on freeing Batman and Superman. Superman inquired if she could do the same to the people of Zurich. Despite having limits, Mother Box was willing and materialized near them. However, Imperiex grabbed Mother Box and crushed it to death. Both Wonder Woman and Mother Box let out primal screams. Somehow, a Boom Tube was generated and Imperiex, Wonder Woman, Superman, and Batman were taken to Pripyat, an abandoned city in the Ukraine. Wonder Woman was in a state of shock over Mother Box's death.

As she recovered and held onto the single cracked shard she had left, Wonder Woman realized the connection between the four was still active. They could use that connection to defeat Imperiex. Batman took the shard and repeatedly plunged it into Imperiex's head like "psychic fangs" to drain away his god-energy. Imperiex tried to fight back with a psychic grip on Batman and threatened to devour his mind. Superman and Wonder Woman attacked Imperiex and distracted him enough for Batman to continue. He kept attacking as the fragment's power quickly waned. As Wonder Woman, Superman, and Batman gripped her sword together, the fragment channeled their three minds and fused their collective will to the blade. They plunged the sword into Imperiex's chest and invaded his psyche. They tore through the walls of his consciousness and reversed the flow of his evolution, changing him back to Doctor Psycho then executed and destroyed him. At some point after the formation of the Justice League, Wonder Woman's Mother Box was restored.

Ever since the U.S. government learned of the Mother Box and Boom Tubes, they have tried to duplicate the technology. At some point in the present, they succeeded. They also figured out how to jam the Mother Box's signal and prevent it from forming Boom Tubes. Will Magnus incorporated one Mother Box in each of his three droids programmed to frame Batman, Superman, and Wonder Woman and in his Nanite Bomb. Dr. Lex Luthor also incorporated the Mother Box into his hover chair. During the government's confrontation with the Justice League, they jammed Wonder Woman's Mother Box to prevent a retreat. However, when Magnus was revealed as the true threat, Luthor and Wonder Woman's Mother Boxes were unable to boom past the Tower of Justice's Kryptonian force field. As the battle between Superman and the three merged droids went on, Superman used his X-Ray vision to glean three Mother Boxes within it. He quickly used his heat vision to blast the boxes out. Unable to instantly teleport and avoid his blows, the droids were soon destroyed.
