After getting elected mayor, Emerson Mayfield gathered city officials into City Hall to unveil his M-Force, an elite squad within S.W.A.T. that only answered to him. Mayfield believed it could shake up the criminal element. When Commissioner Gordon brought up Batman, Mayfield deferred to the rising young star of the District Attorney's office, Harvey Dent. Dent flipped his coin and stated it would be preferable if he were sanctioned. Mayfield agreed. During a press conference about the M-Force, Summer Gleeson asked where Commissioner Gordon was and asked for comment on the rumor he disapproved of the squad. Mayfield lied he was one of its greatest champions and got called away to a meeting. Gordon had a secret meeting with Batman to warn him he was on the crosshairs of M-Force. He then revealed he did background checks on each member of the team and discovered they were ex-military with blemished records, one court martial, and a couple Arkham Asylum patients with anger issues. Batman recalled Mayfield was on Arkham's board of directors. Gordon mused they were more dangerous than the criminals but he realized Batman was gone.

Gordon watched as the M-Force lined the morgue with bodies of criminals. After Batman recovered $400,000 stolen from the M-Force from the Z Street Gang, he met up with Gordon and turned over the money. Gordon noted most of the Z Street Gang was in the morgue and asked where he found it. Batman told him Mayfield had it and M-Force's purpose was to eliminate perps then the Mayor split up the cash. Gordon asked him if he had proof. Batman stated he would soon.

Commissioner Gordon tried to negotiate with Scarface after he threatened to blow up the city with 50 pounds of CX-8000. He pointed out Scarface would blow himself up, too. Scarface assured him he had a helicopter coming for him and demanded to be paid. Batman and Robin intervened. Gordon observed Bullock's interrogation of Arnold Wesker. After Wesker proved to be a dead end, Gordon decided to canvas all of Scarface's known hideouts for the other half of the explosives. They were never found. Months later, as a favor, Gordon pulled Interpol's records on Deathstroke after he appeared in the city. He went over the files with Batman in his office and remarked there wasn't much but if half of them were true, he was one of the deadliest men to ever carry a weapon. Before asking Batman what his interest in Deathstroke was, Gordon already deduced Batman was gone. He remarked that some nights it didn't pay to even look.

Gordon and the police found Deathstroke on the roof a few nights later. They were all rendered unconscious with knock out gas then Deathstroke used the Batsignal to contact Batman. After taking Catwoman into custody, Gordon was concerned Batman requested a 24 hour guard for her. He stated trouble was already here in the form of Azrael. Following a battle at Amusement Mile, police and Batman went over the grounds. Commissioner Gordon informed Batman that Joker was seen on Jean Street, heading for the turnpike. Batman picked up a rod and lifted up a handgun. He deduced Joker had a visitor and it wasn't a friendly call. Gordon was present in the Iceberg Lounge while Batman and Penguin spoke about Red Hood kidnapping the Joker. On Christmas Eve, on Batman's signal, Robin contacted Commissioner Gordon and alerted him to Harley Quinn and Poison Ivy's Christmas party at the Iceberg Lounge. On New Year's Eve, at 6:36 pm, Gordon met with Batman and Robin on the GCPD roof. He informed them every lead on the Joker led nowhere. Batman later informed Gordon he and Robin deactivated the Joker's bomb just in time for New Year's.

Commissioner Gordon took Maureen Hill's statement after the assassination of Mayor Hill in their penthouse. Junior comforted her as Gordon asked her what the intruder looked like. She described the Talon as a hideous creature like Batman except with big eyes like an owl's. She remembered the terrible claws slashing and slashing then realized they still had to break the news to her youngest son, Jordan. Junior told her to rest and he would drive up to the school the next night to pick him up and tell him. Gordon tried to ask her one more thing but Junior cut him off, aghast because of the state she was in, and exclaimed the police and their "strongman" were supposed to be stopping these maniacs. Junior led Maureen away and stated his father gave his life to the city and didn't deserve a bloody tabloid death. Gordon admitted it was hard to remember when Hamilton Hill wasn't the mayor. He noticed Batman and inquired what he was looking at. Batman noted they were claw marks and wanted to take an impression. To his surprise, Batman turned around and felt as if someone was watching them from the next roof. Batman later hailed Gordon on comms to tell him to send an ambulance to Vreeland Manor. Gordon attended Hill's funeral.

Gordon attended the ceremony where Renee Montoya received a commendation for busting a drug lab at the old Gotham Steel Yard. Gordon briefed Batman and Robin about the discovery of Ambrose Chapell's body washed ashore at a boat landing with pieces of his boat one month after he was last seen. Gordon later led a S.W.A.T. team on an operation to arrest some smugglers. To his surprise, Robin was already inside with smugglers already unconscious. Robin admitted he only took out a couple while Batman got everyone else. Two more smugglers were tossed out of the office window. One of them formally surrendered to Gordon. He noticed Batman was more surly than usual. Robin alluded to Mayfield's campaign as the reason. On Election Day, Gordon was notified by Batman about Mad Hatter's involvement with Mayfield. Gordon put out a APB for Hatter. Barbara Gordon paid a visit to make sure they were still going over the ballot propositions. Gordon informed her he was heading out and complimented her new hairband, unaware she was under Hatter's control.

After Barbara Gordon's on-screen confession was broadcast, per Mayfield's plans, Gordon tried calling her in vain. The phone kept going to voicemail. Nightwing followed the phone's GPS and found it taped to the front bumper of a WGOB news van. On Christmas Eve, Gordon was present with a SWAT unit in Old Gotham Square to arrest Mr. Freeze. On March 27, he was on hand to observe Janet Van Dorn offer the Muscle a plea deal. Reverend Justus Meadows attempted to defend Muscle to Batman in vain. Meadows wondered why he even bothered to save the Muscle's life. Gordon called it his curse. The next night, Meadows protested to how chained up Muscle was for the transfer to a safe house. Gordon stated he would have added more if he knew where to put them. Later that night, Gordon and the police breached a warehouse but Batman and Muscle already defeated the latter's latest assassin, Lock-Up.

Gordon and Batman observed Harley Quinn's interrogation after Cassie Kendall was kidnapped. Quinn claimed she was trying to save Kendall. Gordon noted the security camera footage backed up her claim. Batman asked him what he wanted to do. Gordon told him she was his. Some time later, Gordon hailed Batman's comm and informed him a ransom demand was made to Mr. Becker, Kendall's trust attorney. Becker explained the nature of the trust because of Kendall's impetuous tendencies then admitted he had no choice but to wire the two hundred million already. When one of the punks that attempted to rob Straightman woke up in the hospital, Gordon alerted Batman. Professor Strange, Nurse Gallway, Colonel Haslett, Commissioner Gordon, Batman, and Robin went over the overturned military transport used for the Psi-Ber Helmet. Haslett found the sight of the dead Jokerized men monstrous. Gordon notified Batman they may have a lead on Straightman in The East Side.

On the way back to the Batcave, Batman called Commissioner Gordon to inform him about the current events. He didn't understand why the Court of Owls wanted Catwoman and Man-Bat or how the Court was still around after Hamilton Hill's second death. Batman implied he might not have died but the jury was still out on that. He admitted he wasn't sure why someone was directing the Talons nor to what end. Gordon noted the menagerie of animal-themed players involved just when he was considering taking his pension. Robin later notified Gordon of the situation with Ra's al Ghul's secret underground prison for Gotham's criminals and he brought the full force of the Gotham City Police Department to an abandoned subway station. The police rounded up the criminals.
